The second pinball game on the Game Boy Advance features Jim Henson's Muppet characters on four tables with an amusement park theme. Players can initially choose from tables based on Kermit, Miss Piggy, and Gonzo, or attempt to unlock the fourth "secret" table. To accomplish this, players must attain a specific score on the Kermit table and then shoot the ball through a time-sensitive target to advance to Gonzo's table. The action continues until either the player progresses through each of the four tables or he or she runs out of attempts.

While the Adventure mode is the only way to unlock the bonus table, players are free to select any of the three tables in Competition mode. Up to four players can take turns competing for the highest score, which can be saved to battery. Despite the childlike theme, Muppet Pinball is designed to replicate the feel of an actual pinball game. Each table offers multiple flippers, score multipliers, a multi-ball mode, pop-bumpers, spinners, ramps, sinkholes, standup targets, and more.
